You won't lose them but when you restore the backup it won't restore the apps but it will download them

Nothing is erased from the phone by making a backup. Why do you say some apps "can't deleted"? Are they no longer in the iTunes Store? As long as you paid for them and they are in the iTunes Store, you can re-download them for free.
If you are worried about mobile apps, you should download them from iTunes Store on the Mac. They will get saved to
~/Music/iTunes/Mobile Applications
(~ means your home folder.)
