Many people are using the plugs that used to come with old cell phones to cover the headphone jack (you can get replacement plugs at phone accessory shops and sometimes places like Radio Shack).
If you have a case, put it in upside down so that the headphone opening is covered rather than open in your pocket.
I know this sound stupid, but a few other easy things to do -- if you keep your iPhone in a pants pocket, make sure that you turn your pockets inside out when you wash and dry your clothes to make sure the lint is rinsed out and dried out and sucked out with the dryer… Don't keep your iPhone in sweater pockets where lint is unavoidable… Make sure you clean out the lint in jacket pockets or suit pockets… In backpacks, keep it in the lined compartment designed for the iPhone…
There really isn't any magic trick. A lot of people just always leave their headphones plugged in and wrapped around their iPhone so they will most likely never get dirt in there. It really depends on how you personally use your iPhone.
