Theoretically, the files that you backup, will be backed up on your PC. However, your PC will be in no danger. Since the architectures and approaches for each device are different, they won't be affecting each other in any way.

How do you know your iPhone has malware? Do you know how extremely unlikely that is? Just because something tells you that you are infected, does not mean that you are.

Even if you did get malware, it would not infect your computer and would not be in any file that you are backup up unless it is a windows malicious file that you transfer and open on Windows.
