So I kind of want to jailbreak my iPhone 5s. But I'm worried that if my phone messes up that I would take it to an apple store and they'll say "oh sorry you modified your phone by jailbreaking so we can't help you".

If something DOES go wrong while it's Jailbroken, the only way to get any type of helpful service OR fix the problem yourself is to reset the phone to factory conditions. If you haven't backed up your device, then you will lose all the apps and music and photos you had on there but as long as you routinely back up the iPhone to iTunes, you should be ok.

Jailbreaking is completely safe, nearly impossible to break or "brick" your phone. As far as a warranty, it is easily reversable and Apple will still help you, I have done this before.
