My USB Port isn't working - basic troubleshooting not helpful?

I have a Toshiba Satellite U50D which has 2 x 3.0 Ports and 1 x 2.0 Port. I recently plugged in my iphone 5s into one of the 3.0 Ports and my laptop shut off straight away. I thought maybe it caused a surge of sorts. Since then both my USB 3.0 Ports haven't been working. I've tried the basic troubleshooting of uninstalling the drivers and such but nothing seems to work. Do I need to replace the ports or can they be fixed without cost?

Added (1). The USB 2.0 Port still works just fine but is on the other side of the laptop.

My iPhone 5 has some sort of virus. I'm not sure the exact source of the virus (either through the PanGu 7.1.1 jailbreak or a program i installed from cydia after the jailbreak). Anyways, I have tried to restore multiple times and it will end up working for a hour before dropping back into recovery mode. I even tried resetting it manually on the device. I'm convinced that the only way to fix this is to do it through a third-party application. Does anyone know of a possible solution or any other ideas on how to fix this?
